Title: BAC-0281P external controller.

Should I run my BAC-0281P External Controller out in the open somewhere or can I run it in a bag.

Keeping the controller cool is very important, especially if you are using high current settings and lots of throttle.

Ideally, the controller should be mounted where the airflow can easily pass over the cooling fins to provide optimal cooling.
It should be possible to fit the controller inside a box or bag to allow the wiring and connectors to remain clean and dry, but leave the cooling fins exposed like Phil did:
