One is main power for the motor.

The second is stepped down to 5V
to run the electronics.

You may be able to feed lower voltage
to the electronics, but why would you
want the bother of two things to charge
and carry?

would like to know any side effects ?
if not why is there 2 entry ports for power ?
on V1 and V2  ::)
On the V1 controller that second "entry port" was called the "g" wire and was used for the alarm set. 
On the V2 controller it does absolutely nothing.
