"magic" controller hall failure help.

I am having hall failure problems with my new controller(two beeps on start-up).  I have tested the hall sensors with a seperate 5v supply and they all seem to be working fine(0-5v with wheel rotation).  Also I have tried all combinations of the three sensor wires I can come up with, I even used a spreadsheet printed from another board listing all possible combo's.  Still same two beeps.  I have noticed when hooked up to the controller there is only 4.4v between the red and black wires, and .5v on the sensor wires(0-5v is not achieved with wheel rotation).  That leads me to believe there is something wrong with the controller, but sensor-less mode works fine.  Its not a huge deal that I get the hall's working, but would be nice to use all of the features the controller has to offer.  Any ideas what could be wrong?
